The coffee cup that the Miyashiro Superior Menthol Coffee Machine produces (Lukewarm Menthol Coffee) now CAN be worn in both hands and when worn it add +1 to Stamina and Psychic per cup. Not only that but the cup is not consumed when used, it does not disappear like the Steaming Hot Cup of Enhanced Coffee and it can be traded.

Yes, it does. It makes a cup of coffee that can't be consumed just as Wind posted. I've updated the guide.

I just updated the guide to reflect Wind's post after you posted your question. The other coffee is mostly useless though, except for the +2 Psychic buff if you equip two cups. I suppose it's good for low-level twinkmergencies.

The tradeskill step just before you actually add the coffee block that determines which type of coffee the machine will make is named "New Miyashiro Superior Coffee Machine". Is that what you're thinking of?
It doesn't make any coffee. Only after you add one of the two coffee blocks do you get a coffee machine that actually makes coffee.

and in some steps the tradeskilled items get the flag "NoDrop"

I'm pretty sure that's how it's always been. After adding the ID Data, all the notes become NODROP (they're "personalized" after all), but the final coffee machine is YESDROP, so someone else could still tradeskill the coffee machine for you and give you the final coffee machine. At least that's how it's always been as far as I remember.
